MKVToolnix can append/cut mkv files...but without visual control, also it can remove or add subtitles in file... FormatFactory is very good for changing file format (I use it for mkv-mp4 transfer for my nokia 5800)...
Avidemux works well for simple editing of most video formats, including MKV.
It will prompt you and ask what method to use when indexing the MKV file. One is more accurate but tends to crash, and the other one is safe (misspelled "safed" in the program), but is not frame accurate. I have not had a big problem with it crashing when using the more accurate algorithm.
